On Android you have a lot of security measures. For example apps run confined in the untrusted_app Selinux domain, with their own user and access control. Most running malicious code is not able to break out of the sandbox. By rooting your phone you blow a huge hole into these measures, and massively weaken the security of the system. The difference between running malicious code inside the sandbox (which often does nothing and user data is still safe) and running it as root is a huge difference.
